I wouldn't say this is something to rush into doing, but should be done soonish probably. I'd say this would overall make the game less easy to "jump ahead". The base power of weapons is obviously appropriate for their level requirement, but say just adding Sharpening 3 to a weapon, is a 30% increase in its power, for the same level requirement? Plus you have mentioned you plan to have the stones / runes go up to stage 5, which would be a 50% increase in its power at that point. Sure it's expensive to upgrade, but buying a few emeralds and selling them to other players will surely pay for that plus more, which is where the "p2w" thing comes into play.
Take for example the newest guns, the bone pirate pistols. The level requirement for these (I believe) is in the mid 40's. For the base power of the gun, that is fair enough. But these guns maxed out, although costly, are incredibly OP. A mid level 40's player that does not buy emeralds will have no way to obtain these guns maxed out (aside from being gifted or something), they probably wouldn't even be able to obtain 2 of these guns without upgrades either tbh. A mid level 40's player that does obtain these guns maxed out, easily can automatically compete grinding with level 70's or 80's.
Weapons and armor are the biggest factor in the damage and defense of a player, by a lot. Having the ability to upgrade these is great, but having the level requirements not increase with the upgrades removes most of the "strength" of higher level players. It allows low level "p2w" players to automatically compete with the higher level players, while the non "p2w" lower level players are left totally in the dust.
